I have spent a lot of time working with the sama5d3 xplained board from Atmel, which was bought out by Microchip. I have developed an embedded linux system running different flavors of Debian. These boards require a second program loader (you can use at91bootstrap or u-boot SPL) and then a bootloader (u-boot) followed by linux. I find the at91 support forum (https://www.at91.com/) to be a great place to ask questions, as long as you don't take the bluntness of the responses by bluez too serious. After some criticism of your post, he usually has some good insight.
